微生物在土壤、水体、空气等自然生境中的分布极其广泛,而传统纯培养技术无法全面认识其分布与功能,因此环境中未培养微生物被称为地球上的“暗物质”[1]。随着高通量测序技术的兴起与快速发展,从微生物组的角度全面系统地认识生境中相关的微生物区系及其功能成为了可能。2006年研究者开始利用基因组学技术研究人体共生、互生及寄生的微生物区系及其功能,即人类微生物组计划(Human microbiome project,HMP),旨在通过DNA定位人体微生物,并找到微生物与人类健康之间的关系,以此来预防和治疗疾病[2]。此后,随着新一代测序技术与高分辨率质谱技术的飞速发展,分析能力明显提升,研究者们的研究目标也转向了土壤、大气、海洋湖泊等地球生物圈中微生物的组成及功能,开始探究地球微生物组(The earth microbiome project,EMP)[3]。腐生生境作为生物地球化学循环的重要推动部分,因其高效降解转化有机废弃物的能力而被广泛关注,整合多种高通量宏组学技术,可以解析相关生境微生物区系的多样性及其动态演替规律,从而为以后的研究奠定理论与技术基础。
1 腐生生境中微生物组研究方法在生物圈中绿色植物是生产者,长期进化过程形成了抵御微生物及酶系降解的“生物质抗降解屏障(Biomass recalcitrance)”[4],但植物生物质可以在腐生生境被彻底降解转化。该生境中参与的微生物种类多样,降解过程复杂,传统方法未能对这些生境系统进行全面深入的研究。随着基因组测序技术的快速发展,2007年研究者们已经开始聚焦于降解木质纤维素等的复杂生境,如已全面分析了白蚁肠道、牛瘤胃等降解系统[5]。现在基于整合宏组学技术,研究者们也可以揭示腐生生境中木质纤维素等生物质高效降解转化的相关机制[6]。
1.1 腐生生境微生物区系研究的相关方法传统微生物学研究是通过纯培养技术来分析微生物种类数量与高效降解生境的关系,以此推测微生物区系与天然生境之间的互作方式。由于实验室条件并不能完全模拟自然生境条件,因此利用纯培养技术与显微分析技术估计出的微生物数量与天然生境间存在巨大差异[7-8],土壤中仅有0.1%−1.0%的细菌可以在实验室条件下获得纯培养[8-9]。因此研究者们开始利用非培养方法来分析微生物区系及其功能,常用生理生化指标例如特定醌类、磷脂、ATP等生化指标对微生物区系的结构与功能进行分析;利用分子生物学技术如16S rRNA基因扩增、变性梯度电泳(Denaturing gradient gel electrophoresis,DGGE)以及DNA单链多态性(Single-strand conformation polymorphism,SSCP)等分析微生物区系的种类与丰度。非培养方法虽然可以克服纯培养方法的弊端,但精确度仍显不足。为了全面分析天然生境中微生物组及其功能,研究者们开始整合微生物[10]、生化[11-14]、分子[15-16]等多种技术手段进行系统分析,形成整合分析的思路与框架。2005年新一代高通量测序技术的快速发展,研究者可直接利用高通量测序分析天然生境中的微生物区系及其基因组,这就形成了宏基因组学技术。至2015年,研究者已将微生物组分析能力全面扩展至宏转录组、宏蛋白组及宏代谢组等多种功能宏组学层次[17-21](图 1),并形成多种宏组学技术整合的高通量分析平台与技术体系。
1.2 腐生生境功能微生物组研究的高效平台——整合宏组学技术腐生生境中微生物区系与功能复杂多样,因此整合多种高通量方法的整合宏组学技术逐渐兴起。通过整合宏组学技术可以构建微生物区系结构与功能的关系,能够更深刻地认识复杂生境[27]。图 2简要描述了整合宏组学技术分析腐生生境微生物组的主要流程,通过物种特异性标签(16S rRNA、18S rRNA、ITS等)的高通量序列分析将不同微生物聚类成操作分类单元(OTU),认识腐生生境中微生物组的结构与动态变化,通过对宏基因组中功能基因编码序列(CDSs)进行高通量分析,可以认识相关功能基因组的动态变化;而基于新一代高分辨率质谱技术可对腐生生境中宏蛋白质组或者宏代谢物组进行定性或定量分析,认识功能蛋白组与代谢组的时空动态变化,从而全面了解微生物系统整体的功能与代谢。
1.2.1 微生物组研究的革命性方法——宏基因组技术: 通过利用特殊基因标记,如物种特异性DNA标签(16S rRNA基因等)进行微生物组DNA分析,以认知其组成、丰度及其动态变化等,这已成为微生物组分析的重要技术。随着平行高通量测序技术、长读长技术的发展以及大数据分析能力的提升,使得研究者们可以以较低成本获取更多信息,可以直接获得整个生境中所有微生物的基因组数据[24],当然,高通量测序受测序深度的影响,在低丰度物种的检测分析上还需进一步提升。基于复杂人体微生物组分析而形成的策略、技术及经验[26, 29],可以推广应用于更加复杂、开放的腐生生境中微生物组的动态系统分析。 1.2.2 功能微生物组动态的研究手段——宏功能组技术: 基于传统培养方法及非培养方法无法原位解析微生物群体发挥具体功能的动态过程[18];基于宏基因组数据分析可以认识微生物区系种类与分布,但仍不能揭示在特定时空环境下原位微生物群落功能基因的动态表达与调控等关键问题,这需要在转录与表达水平上进一步研究。基于宏转录组分析可以将生境中全部RNA作为研究对象,从转录水平上研究复杂微生物群落的功能变化。以前主要采用基因芯片或微阵列技术,而随着新一代高通量测序技术的快速发展,生境中全部RNA也可以直接利用高通量测序技术进行分析。基于宏转录组的表达分析,研究者们可以全面认识微生物间及与其它微生物间的互作关系[18]。宏转录组分析过程由于RNA分子的不稳定性,样品如得不到及时有效处理就会产生较大偏差。此外,仅RNA的分析并不能完全反映蛋白质的种类、数量、修饰以及发挥功能的位置或区域等,因此现在常以蛋白质组为研究对象进行生物大分子功能的研究。基于高通量质谱技术,例如液相色谱-质谱联用(Liquid chromatography-mass spectrometry,LC-MS)技术[30],特别是新兴起的轨道离子阱(Orbitrap)技术,可以分析检测环境样本中几乎全部功能蛋白,该方法称为宏蛋白质组学技术[31]。近年来,多重色谱分离与LC-MS技术可以对上万条多肽片段信息同时进行定性与定量分析[30],得到不同条件下诱导表达蛋白的种类、丰度和修饰[32]等信息。然而腐生生境中常存在表达量巨大的蛋白酶,因此,样品处理必须及时以反映生境中原位的状态与过程。
2 基于整合宏组学技术认识天然腐生生境微生物区系及其功能基因近年来由于我国经济社会的快速发展,据2010年《第一次全国污染源普查公报》显示,目前全国每年畜禽粪污产生量约38亿t,秸秆产生量为9亿t,尾菜总量5亿t。因此,农牧业有机废弃物的大量积累已引起严重的环境问题。利用整合宏组学技术系统分析腐生生境微生物区系的组成与功能,基于工业化技术形成农牧业废弃物高效的绿色转化工艺,正在成为新的研究热点。
2.1 基于整合宏组学技术探究天然腐生生境微生物区系的变化规律基于整合宏组学技术对腐生生境系统的研究发现,当其原料组成相对稳定便能形成稳定的高温发酵环境,相关生境中常具有结构相似的微生物区系,特别在嗜热期,优势菌门多为相同类型(表 1)。这可能是由于腐生生境是自发热系统,生境内部温度较高,因此厚壁菌门和放线菌门微生物由于其较强的保水性和耐热性而成为优势菌门(表 1)。然而,物料的改变能引起功能微生物区系的变化,当物料C/N较高时,如以秸秆生物质为主时,优势细菌更倾向于以放线菌门(Actinobacteria)微生物为主,这可能是由于放线菌门微生物主要分泌多种木质纤维素降解酶导致[40-41];而C/N较低时,如物料以含蛋白质原料为主时,优势细菌则倾向于以厚壁菌门微生物为主,这可能是厚壁菌门微生物特别是芽孢杆菌微生物可分泌大量的蛋白酶参加物料的降解转化[42-43]。当环境条件发生改变,例如温度明显降低、环境水分增加等,变形菌门的相关微生物因其分泌大量的混合酶系可形成生长优势[19]。

天然腐生生境中营腐生真菌、细菌常起到关键降解作用,这些微生物分泌大量相关酶类,包括碳水化合物酶(CAZy enzyme)、蛋白酶(Protease)及同化作用(Assimilation)的功能性蛋白等。因此利用整合宏组学技术分析其动态变化规律,可以指导相关农牧业废弃物的无害化与资源化处理过程。另外,现代畜牧业的集约化生产模式使用大量抗生素,其中30%−90%的抗生素并不能完全被降解代谢,会随粪污排出体外,成为生境中抗生素污染的重要来源。因此利用宏代谢组学分析降解转化过程,认识其无害化的降解途径,这对形成绿色无害化工艺非常重要。
如果天然腐生生境中存在大量抗生素就会造成耐药微生物快速演化,形成大量抗药基因并在生物圈中不断扩散[44]。最近研究发现,耐药基因主要存在于变形菌门(Proteobacteria)和厚壁菌门(Firmicutes)中[45],然而Wang等[46]通过对国内鸡肉生产链1 000多份样本进行碳烯青霉和多粘菌素耐药性检测分析,发现耐药基因mcr-1可从上游种鸡场沿着鸡肉生产链条一直传播到超市,说明多粘菌素作为抗菌促生长剂在家禽养殖业已大量、广泛使用;进而可以推断其粪污生境中应该存在更多的相关基因及其耐药微生物。因此,控制农牧业废弃物中变形菌门等含有耐药基因微生物种类与数量将是切断耐药基因向环境中传播的重要途径。
3 基于整合宏组学数据分析建立农牧业废弃物绿色高效转化工艺农牧业废弃物由于原料复杂、系统开放、含有致病微生物及耐药基因等因素,长期以来未采用现代生物技术或生物工程手段来评价无害化程度及优化提升发酵效率[47-49]。Zhang等[20]运用整合宏组学技术,分析了90 m3连续固态发酵罐中降解农牧业废弃物的功能微生物区系及其降解酶系,跟踪其随着温度、时间和高度等因素的动态变化。相关研究发现在好氧高温发酵罐中层,微生物群落随时间变化逐渐形成一个稳定单一的高效降解菌群结构,潜在含有耐药基因的变形菌门、拟杆菌门微生物快速被杀灭,这就为切断耐药基因的传播途径提供了可能;这个过程中喜热裂孢菌属(Thermobifida) (属于放线菌门)和芽孢杆菌属(Bacillus) (属于厚壁菌门)的相关微生物形成了优势微生物区系,这些微生物可高效分泌耐热的糖苷水解酶类与蛋白质酶类等降解酶系,为进一步形成绿色高效工业化转化工艺奠定了物质基础。
利用功能蛋白组学技术跟踪分析优势微生物高效分泌相关降解酶类的环境条件,控制并优化固态发酵工艺中的通氧、温度等参数,可以使得牛粪等农牧业废弃物降解发酵周期由42 d缩短至11 d,明显提升了无害化、资源化的效率[17, 20]。当然,整合宏组学技术仍有许多问题尚未解决:高通量测序深度、覆盖度以及存在的系统偏差;宏转录组学分析时可重复性及可信度;宏蛋白质组学分析过程提取和富集的有效性、蛋白质动态分析的复杂性等都是需要深入研究与探索的领域。
综上,进入新世纪,基于高通量测序与高分辨质谱的整合宏组学技术彻底革新了基于纯培养的传统微生物技术及基于经验的传统固态发酵工艺相关研究。研究者们可以在认识天然腐生生境等功能微生物组的物种组成、分布及其动态变化规律的基础上,定位生境中功能基因的分布与高效表达条件等,优化传统固态发酵的参数与条件,促进形成可工业化应用的绿色高效转化工艺。
