非典型氧化亚氮还原酶基因nosZ Ⅱ研究进展

摘要:氧化亚氮(N2O)是一种强力温室气体,能够破坏臭氧层。微生物含有的nosZ基因能够编码氧化亚氮还原酶,该酶可还原N2O成为无害的N2,因而对环境中nosZ基因的研究成为气候变化研究的一个热点。最近研究者对全基因组序列分析的结果揭示了一类新型nosZ基因(非典型nosZ Ⅱ基因)存在于更为广泛和多样的氮代谢微生物当中,这类nosZ编码的蛋白能够起到氧化亚氮还原酶的作用,并且广泛存在于多样的自然环境中。然而,针对含有非典型nosZ Ⅱ基因的微生物的相关研究还很不全面,这类微生物发挥作用的环境条件以及在N2O还原过程中的特性仍然未知。本文主要综述了非典型nosZ Ⅱ基因与典型nosZ Ⅰ的主要差异、在环境中的分布情况以及未来研究方向的展望等。

Abstract: Nitrous oxide (N2O) is a powerful greenhouse gas which can destroy the ozone layer. Nitrous oxide reductase coded by nosZ gene in microorganisms, can reduce N2O to harmless N2, thus the study on nosZ gene in the environments becomes a research hotspot. A recent study of genome sequence comparative analysis revealed that a new class of nosZ gene (atypical nosZ Ⅱ gene) is present in diverse nitrogen metabolism microbes. This type of nosZ gene encodes a functional nitrous oxide reductase and is found in variety of natural environments. However, the research on microbes containing atypical nosZ Ⅱ genes is still incomplete, and the environmental conditions in which these microorganisms act and characteristics of N2O reduction process is still unknown. This paper reviews the differences between atypical nosZ Ⅱ and typical nosZ Ⅰ, and their distribution in environment. We also propose the direction of future research on the nosZ Ⅱ gene.

近年来,温室气体的排放因导致全球变暖而受到越来越多的关注[1]。这些温室气体中影响显著的是N2O,它能够对臭氧产生清除作用,尽管大气浓度只有CO2的千分之一,但其单位体积的增温潜能是CO2的300多倍[2],作用不容忽视。大气中的N2O浓度在过去100年内增长了20%,并且正在以每年0.2%-0.3%的速度继续增长,表明目前全球N2O生成的“源(source)”已经超过了N2O吸收转化的“汇(sink)”[3]。N2O的来源很多,但超过三分之二的N2O排放来自细菌和真菌的反硝化和硝化过程;而一些人类活动,如农业生产、畜牧业、污水处理等会促进微生物释放N2O。特别是目前普遍存在的一些不合理的氮肥施加策略会造成土壤氧化亚氮的大量排放,资料显示,全球每年因施用氮肥产生的N2O > 1.5×106 t,占人类活动向大气输入N2O-N量的44%和每年向大气输入N2O-N总量的13%左右,氮肥的施用量逐年增加已成为N2O排放量逐年上升的最重要因素之一[4-5]

1 反硝化与nosZ基因

在自然环境中的氮元素循环过程中,微生物的反硝化作用是土壤氧化亚氮的源,同时也是氧化亚氮的汇。当环境中的氧气含量受限时,有氧呼吸被无氧呼吸替代,硝酸盐作为电子受体首先被还原。狭义的反硝化作用是指反硝化微生物产生的各类酶,Nar和/或Nap (NO3-→NO2-)、Nir (NO2-→NO)、Nor (NO→N2O)和Nos (N2O→N2),将硝酸盐逐步转化为N2的过程[6-7]。参与氮循环的微生物类群中能够产生N2O的途径有很多,然而能够将氧化亚氮还原成为氮气的这一过程只有反硝化菌中的nosZ基因编码的氧化亚氮还原酶(N2OR)才能催化进行[8]。温室效应气体模型认为,氧化亚氮还原酶的作用减少了环境中N2O向大气的排放,从而成为N2O的“汇”。

nosZ基因广泛分布在不同的微生物类群中,文献中极端古菌、光能和化能自养菌、病原菌、海洋微生物、嗜热和嗜冷菌以及降解污染物的细菌等都有nosZ基因的报道。含有nosZ基因的微生物在森林、农田、湿地等不同的生态系统中都有较高的丰度和多样性,nosZ基因的丰富度也影响着不同环境N2O的释放潜力[9-10]。Yang等通过研究集约管理的石灰性潮土中N2O与功能基因丰度的关系,证实潮土年N2O释放量与nosZ基因的丰度具有一定相关性[11]。而土壤微生物菌群培养实验显示,缺少nosZ基因的反硝化微生物的比例可能是决定不同土壤中N2O释放潜力的关键因素[12-13]。1972年,N2OR最早是从Alcaligenes faecalis中被作为一种新型铜结合蛋白而分离出来[14],但直到十年之后对来自Pseudomonas stutzeri具有和该酶相似可见光谱的蛋白的研究,才揭示了该酶的氧化亚氮还原酶活性[15]。随后对多株不同的反硝化细菌的研究,证实了N2OR是位于细菌周质空间的一种可溶酶,该酶由两个含铜亚基组成,每个亚基由两个结构域组成,包括一个连接铜中心的电子传递结构域(CuA)和一个连接铜-硫中心的催化结构域(CuZ)[16],其中CuZ区域会被O2和反硝化的中间产物NO抑制,从而影响整个酶的活性[17]

2 非典型nosZ基因的发现

迄今为止,环境中的氧化亚氮向氮气的还原都只归因于表达典型氧化亚氮还原酶的反硝化微生物[18],然而,多篇文献报道指出基于nosZ基因的丰度和表达来预测N2O的排放与实际检测的氧化亚氮排放存在明显偏差[19-20]。此外,Philippot等发现环境中nir基因的丰度与nosZ基因在丰度上也具有较大偏差,甚至超过一个数量级[12]。这都预示着可能存在一类未被发现的具有功能的氧化亚氮还原酶基因。2012年,Sanford等[21]的研究第一次揭示了一类新型nosZ基因的存在,他们通过对从公共数据库中获取的136条nosZ基因的氨基酸序列进行比对,发现分为两种类型,除了已知典型的nosZ (以下简称为nosZ Ⅰ),还存在一种新型的非典型的nosZ (以下简称为nosZ Ⅱ)。随后Jones等[22]对216个含有nosZ基因的基因组分析也验证了相似的结果,发现了一个独特的nosZ基因分支。

3 非典型nosZ基因的特点和生理功能

两类nosZ基因具有明显区别,首先,如表 1所示,含有nosZ Ⅰ的微生物主要分布于Alpha-、Beta-和Gamma-proteobacteria,而含有nosZ Ⅱ的微生物在分类学上更为多样,还存在于Firmicutes、Bacteroidetes、Chloroflexi等门和delta-Proteobacteria等。有少数nosZ Ⅱ的携带微生物是完全反硝化微生物,更多的是非完全反硝化微生物,它们的反硝化基因链不完整,如缺少nirS/nirK基因,在此之前,完整反硝化菌被认为是主要的控制土壤和陆地来源的N2O排放的关键功能类群。对于这类来自包括土壤环境在内的不同环境的新型nosZ Ⅱ细菌功能类群的发现,表明一个更为广泛的微生物类群贡献了N2O的消耗,这些微生物可能在全球N2O还原过程中发挥重要作用。有些含有nosZ Ⅱ的基因组同时含有nrfnir基因,表明了反硝化过程和氨化过程可能可以同时存在于同一个基因组中。另外,在nosZ所处的nos基因簇结构上,nosZ Ⅱ所在的基因簇含有更多数目且更多样的基因,而nosZ Ⅰ所在的基因簇在结构和组成上较为保守,所有的nosZ Ⅱ基因簇都缺少nosRnosX,这两个基因元件被认为在完全反硝化菌中分别与nosZ表达和电子转移至N2OR中相关。nosZ Ⅱ基因簇的另一个独特特性是在其下游有一个编码未知功能的跨膜蛋白的基因(TM)[21]。两类nosZ编码的氧化亚氮还原酶在酶结构上也有一定区别,特别是全部nosZ Ⅰ编码的酶都含有Tat型信号肽,而几乎所有nosZ Ⅱ编码的酶都含有Sec型信号肽,两种类型信号肽跨膜所需的能量不同,这也暗示含有两类nosZ的微生物宿主的生存环境有一定差异[22]

nosZ Ⅱ编码酶的功能的第一个证据来自对细菌Wolinella succinogenesCampylobacter fetus的研究结果,即该酶使这两种菌能够以氧化亚氮作为唯一电子受体进行生长[23-24]。对广泛分布的Anaeromyxobacter spp.进行研究也证明了nosZ Ⅱ编码的酶具有还原N2O为N2的生理功能。Anaeromyxobacter dehalogenans中的nosZ与反硝化菌Bradyrhizobium japonicum中的典型的Ⅰ型nosZ的氨基酸相似度仅有33%,但生长实验表明以氧化亚氮作为唯一电子受体时,Anaeromyxobacter dehalogenans可将N2O还原并进行生长,证实了其nosZ Ⅱ基因能够编码有功能的氧化亚氮还原酶。与传统的反硝化菌Pseudomonas stutzeri DCP-Ps1菌株相比,A. dehalogenans 2CP-C菌株在以N2O为电子受体,以醋酸盐为电子供体时的细胞产量是Pseudomonas stutzeri DCP-Ps1菌株的1.5倍,预示着Anaeromyxobacter菌的nosZ编码酶与产能过程相关,并且可能比完全反硝化菌的呼吸产能过程的效率更高[21]。Yoon等[25]通过几株含有nosZ Ⅰ或nosZ Ⅱ的菌株在N2O下的生长状况,来比较两类nosZ携带菌的生理差异。实验结果发现通过生长曲线不能区分两类微生物,但它们的生长得率却具有明显的差异。另外对于N2O的半饱和常数Ks也可以明显的区分两类微生物,nosZ Ⅱ微生物的Ks要明显低于nosZ Ⅰ的Ks,作者认为这可以解释为nosZ Ⅱ微生物对N2O更强的还原能力,含有更多nosZ Ⅱ携带微生物的土壤控制N2O排放的作用可能更为突出。

4 非典型nosZ基因的生态学

由于nosZ Ⅰ与nosZ Ⅱ序列的一致性小于60%,常用于检测nosZ Ⅰ的引物不能有效扩增nosZ Ⅱ基因,因此,过去对环境样品的nosZ基因的研究可能都低估了它的真实丰度与多样性。Jones等针对nosZ Ⅱ基因序列的保守区域设计了特异性引物,实验证实该引物对可以特异性扩增土壤样品中的nosZ Ⅱ序列片段。对21个环境样品的两类nosZ进行的定量检测,表明nosZ Ⅱ的相对丰度与nosZ Ⅰ相当甚至更高,并且两者的比例都随土壤环境类型的不同而变化很大,如在耕地土壤,比值大于1,在葡萄园土壤中nosZ Ⅱ基因拷贝是nosZ Ⅰ的7倍。相比堆肥、阿尔卑斯山土壤、水稻田土壤中该比值一般很低(一般 < 1)[22]。Orellana等[26]对美国中部玉米种植带的砂土和砂粘土样品进行元基因组测序,分析两类nosZ基因的丰度和多样性,发现样品中超过70%的nosZ基因属于nosZ Ⅱ,所有nosZ序列中大概15%在分类学上属于Anaeromyxobacter。进一步对数据库中其它多个样品土壤元基因组数据进行分析,发现nosZ Ⅱ在环境中分布十分广泛并具有较高的丰度,除了北方针叶林群落,许多包括热带森林、热带沙漠、北极苔原和温带草原群落,nosZ Ⅱ序列的丰度均高于nosZ Ⅰ。Jones等[27]通过对欧洲47处土壤的调查,利用典型和非典型nosZ基因特异性引物对样品中目的基因进行扩增并进行焦磷酸测序,结果也表明了nosZ Ⅱ基因在环境中的丰富多样性,并且nosZ群体的丰度和系统发育多样性与土壤转化N2O能力显著相关,特别是nosZ Ⅱ的丰度和类型是土壤N2O转化能力的关键。对废水反硝化反应器的菌群结构以及用SIP法测定的反硝化功能菌群的研究显示,除了常见的反硝化细菌外,DechloromonasBacillus等属细菌在反硝化菌群中经常是优势细菌[28],这提示它们携带的nosZ Ⅱ可能在反应器运行条件下发挥着重要的功能。这些研究表明,在众多环境中nosZ Ⅱ的丰度高于nosZ Ⅰ,可能在氮转化过程中发挥更重要的作用。

研究者也发现两类nosZ具有明显的生态位分化(niche differentiation),如Graf在研究土壤类型和种植植物对土壤N2O产生和还原相关基因影响时发现,在根相关菌群(root-associated communities)中nosZ Ⅰ的相对丰度要显著高于nosZ Ⅱ,而在土壤样品菌群中nosZ Ⅱ却具有更高的丰度[29]。也有研究者发现两类nosZ基因与不同的土壤因素相关,在盐沼生态系统中,nosZ Ⅰ的丰度与土壤化学性质相关(如钠、SOM、硫酸盐、总氮、硝酸盐等),而nosZ Ⅱ的丰度与土壤物理性质相关(如沙、泥、粘土等),并且两类nosZ的丰度都具有明显的季节差异性也暗示着它们具有生态位的分化。但是目前,在土壤中各环境因子如何影响两类nosZ的分布还没有清晰的、统一的定论,在不同的研究中甚至相互矛盾的结论[30-31],还需进一步深入研究。

在农田土壤、废水处理系统等高氮输入的生态系统中,减少N2O排放已经成为气候变化研究的热点。针对N2O减排的任何管理策略,nosZ都处于中心地位。但目前nosZ基因的研究主要集中于nosZ Ⅰ基因及其宿主,最近关于nosZ Ⅱ多样性及其可能功能的报道,已引起了高度的关注,但是迄今对nosZ Ⅱ基因功能的直接研究非常有限。研究主要集中在基于元基因组学的序列对不同生态环境样品中的nosZ基因的丰度和多样性进行简单的横向比较,以及对两类nosZ基因与各类环境因子等的相关性研究,难以对两类nosZ基因在N2O转化中的作用与地位给出令人信服的结论。因为诸如pH、碳氮源类型等都会对各类nosZ基因的表达与酶活性造成影响,而不同环境中不仅生态条件差异显著,菌群组成也千差万别,这种多因素的作用结果,不能简单地归因于菌群基因组成。所以,如果在实验室环境因素可控条件下,通过改变少数条件来研究菌群结构基因组成与功能的变化,或许可以获得更可靠的结论。另外,也有对于Wolinella succinogenesCampylobacter fetusAnaeromyxobacter spp.等少数几个菌株的nosZ Ⅱ的酶学研究,包括酶的催化能力和最适酶活条件等[24, 32-33],这些研究也远不能说明nosZ Ⅱ基因的生态意义。宿主的遗传多样性导致的生理差异,难以对不同的nosZ基因的生态作用进行直接的比较。如果可以在具有相似或相同的遗传背景的细菌中比较两类nosZ基因的功能将更有说服力。

综上所述,近年来的研究表明nosZ Ⅱ基因可能具有重要的生态学意义,但是对携带nosZ Ⅱ基因的细菌菌株的生理学研究非常有限,生态学研究也完全只基于元基因组学的序列测定及相关性分析,还缺乏生理生态学的直接证据的支持。nosZ Ⅱ基因在环境氮转化中的地位还未被广泛认可,还需要对两类nosZ基因的生理生态学作用进行更多研究,以增加对N2O还原微生物的多样性与功能关系的理解,拓展nosZ Ⅱ基因在生物地化循环中生态意义的认识。
